Correct firefox setting
I guess you need to correct the instructions for firefox browser to omit the %s in the keyword.url setting. Find keyword.url and set the value to http://shortmarks.com/s.php?h=vs72C7Z&q= instead of Find keyword.url and set the value to http://shortmarks.com/s.php?h=vs72C7Z&q=%s

Mobile Site
Having a mobile site would facilitate adding bookmarks - especially mobile specific bookmarks to Shortmarks.

Automated Backup so you can Roll Back To A Previous Setup
My search engines got reset to the default list when Shortmarks was updated to include the export and feedback pages, there is no automated roll back feature so I can't revert back to how I had setup my bookmarks / search engines. Even it had a dedicated import feature, I would have to manually export my list regularly so I can import it whenever things like this crop up.

A Javascript Bookmarklet For iOS Safari
For iOS users who mainly use Safari on their device - a bookmarklet would make it easier for them to search instead of launching Shortmarks every time on their device before searching.

Can We Trust You?
I understand in the privacy page you indicate that nothing is logged but still the thought that anything I type into the address bar goes through your server regardless of whether I am in incognito mode / private mode or normal - essentially giving you the same power Google has over me.
Which begs the question, how do you intend to support the service on the long run? I would assume after more users start flocking over you would need more power to maintain Shortmarks. This is of course negligible if you are extremely generous.

Add support for bundles (a single keyword that leads to multiple sites)
Separate namespace from normal keywords (bundles to be prefixed by @) and available for direct links as well as searches.
