Automated Backup so you can Roll Back To A Previous Setup
My search engines got reset to the default list when Shortmarks was updated to include the export and feedback pages, there is no automated roll back feature so I can't revert back to how I had setup my bookmarks / search engines. Even it had a dedicated import feature, I would have to manually export my list regularly so I can import it whenever things like this crop up.
The restore interface is done and will be available in the next rollout.

You can export Chrome's search engines to SQL and last night I added began adding support for HTML, JSON and SQL. In short, you should be able to import them relatively easily.

Cool, I will wait for the import feature then before making any further changes; though I still think I would have to manually add those 200 bookmarks / search engines because they are stored in Chrome Search Engine Manager (so I can use keywords for bookmarks) and there is no way to import them as .html - this is the main reason why Shortmarks is a life saver for me.

You may want to wait until I've implemented the import feature so you don't have to manually add your 200. You're right, it's a good idea to manually export as a precaution, but now that every change is saved off as a separate version, the chances of losing anything is very slight. Still, it's better safe than sorry. I agree completely about maintaining multiple copies manually. I was doing that for awhile with some in Firefox, Opera and Chrome, but it became too cumbersome. I've been using Shortmarks ever since and I never want to go back, especially with some of the new features I'm working on.
There will be an option during the import process to overwrite or merge with existing as I think both use cases will be relatively common.

I don't mind re writing my bookmarks and search engines, it wasn't my complete list anyway - I am having at least 200 which would take a bit of time setting up. I just I don't want them to be reset at any point as if I am to go with Shormarks route, I would probably delete any other copies I have on other browsers I use. It gets messy trying to maintain several copies manually. I guess for best practice, it is best to export after I have completed making changes just for good measure. A question regarding that, if I import a new list, would that replace completely or add to the existing list.

Your search engines are still in the database, but one of the changes in this version was to request the email address from Google as part of authentication request. It appears that changed the OpenId URL for your user, so a new user was created with a new set of bookmarks. If you'd like I can restore your search engines, but I don't want to overwrite any changes you made have made.
Originally I didn't request any additional user data to maintain users' privacy, but I soon realized I want to be able to communicate with users as issues like this arise.
